The only thing I could possibly relate to a Fractal, any Fractal I've built with, is that they use those black anodized MB screws. Possibly not properly grounding or intermittent due to the anodizing at one or more of the case/MB provided mounting/grounding standoffs/holes provided.

Everything else Fractal provides is bog standard mounting hardware. still scratching head ..........

Should be easy enough(used loosely for your PITA effort needed) to check. Pull the black anodized screws, assuming you used the Fractal provided, and replace with bog std shiny chrome plated ones. Again, I know. PITA
I actually was able to get an email back from the guy in question, this is his response:
"It ended up being a problem with my new Fractal case. Basically, the metal part that you screw the video card to on the case was too high up away from the motherboard - which made it impossible for the video card to be properly seated.

What I ended up doing is unscrewing the bottom 3-4 screws on the motherboard and pushing it up toward the video card as much as I could. Sure enough after I did that, the card was recognized and runs perfectly. There is no need to actually put the screws back into the motherboard so that's all it took."

Now if your sanity is as easily restored .. Fingers crossed here it is.
#1 - Please, when seeking help, enter the make and model of ALL parts that your system is comprised of in your Signature, or at least the model #'s in your System Specs, then "Save' it.
____If you are overclocking, underclocking, or undervolting any parts, informing us of this and their values would prove beneficial in helping you.

#2 - Consider your PSU to be the foundation from which all else is built upon. Anything built upon a weak foundation is poorly built.

I've spent roughly 4 hours every night for the past week sitting over an open computer, pulling parts, installing new drivers, etc etc etc going absolutely insane. My fingers are very tightly crossed.

Issue resolved, it was in fact the case (Fractal R2 XL) the pcie mount for the 2nd slot must have been just slightly too high because i needed to stick a rubber grommet below the mother board to push it up enough to fully seat it. Working perfect now.
