I believe the problem was really my graphics card. On this board, the SATA sockets are on the right side, near the bottom of the board. The PCI-E slot is just a little higher up the board. The graphics card I have is so thick at that end, that I believe it was "leaning" on the SATA connector when it was in the -0 slot. It's now in the -5 slot and is working fine there.
All those settings. All these hours of scratching my head and beating it against the wall. And it was a mechanical problem with the location of the socket and size of the graphics card. I assume that it has been like that all along but maybe when I moved stuff around putting the new drive in, it got worse somehow. At any rate, there are 6 sockets and I only need 3 so -0 can just remain empty.
