Overclock Intel Core 2 Quad Q9550 + GigaByte G41MT-S2PT Rev2.1
Bios V = F2
Won't let bus go over 343, just if I rise the PCI-E clock to 104 allows at more, but with problems some times, and not over 3GHz, my score is 3.4GHz

This isn't really overclocking board.
Add memory specs to your PC specs, and other hardware such as CPU cooler etc.
Fill the template from this post with your settings (you can delete irrelevant setting for your board)
Post the template wrapped with code tag (the # button in advanced post editor)

Is your SMM set to 3.2B? You forgot to put that in your template.
Yhis was what I thought to do first but you have already done it.
What steps do you have for VTT(CPU Termination)?
set it manually to 1.24 if you have it, if not set it manually to 1.2v.
See if you can get HWINFO to read actual values of vcore and VTT.
It may as well be that 343MHz is this G41 chipset limit.

I am leaning towards chipset limit. My old P43 didn't go over about 406MHz and it's a better overclocker than the G41.
Try to search this forum and GYGABYTE forum for similar boards see what they got
