    Have you reinstalled your OS after upgrading? Probably windows freezes the CPU cores before. I guess you had 2 core CPU. Am I wrong?
    Reinstall your OS, it might help.

      No I didn't reinstall windows just attached my old drive to my new mobo. I had a i5-750 quad core before. Please don't say I have to do a windows reinstall? If so can I just install it over the top ?

          No one guarantees that upgrading HW without reinstalling OS is safe. It is highly recommended to that. But it is weird... because you have had 4-core CPU. Anyway I saw lots of problems If you do not reinstall. Sometimes there is no drive enable, sometimes problem like yours.
          So first things first..

          EDIT: In UEFI change in ''enabled cores'' from AUTO to 4. Maybe there is a bug.

            I've noticed that device manager is showing all 4 cores but everything else - cpu-z etc only shows 2 cores

                    Now this is weird - problem solved, but hope someone can tell me why. I'm using corsair xms3 1600 ram XMS3 which runs at 1.65v. Obviously the new mobo defaults it at 1333mhz and 1.5v, so I manually clocked it to 1600 1.65v in bios.

                    I have now clocked it back down to 1333, 1.5v and now all 4 cores are showing and I can overclock the cpu beyond stock
