I just overclocked my E660 on my Gigabyte 965P-DS3 mobo. When I did this my EVGA 7900 GS went from running at x16 link width to x1. I messed around with it, and got it back to x16 by raising the frequency to 105, but I'm not sure that this is healthy for my graphics card. I'm running the latest non-beta bios for it. Any suggestions.

That is fine, anything between 102-112 I use. Have you tried 100 since? And do you have +0.1 added to MCH and PCI-E if not do that and go back and try 100-101
Also, when you did flash to the latest bios, did you load optimized defaults then save and apply and reboot? If not you MUST do that, so I would suggest doing the flash again if you did not do that before
