I have a modified case for a new build and I want to use a passive heatsink for CPU cooling. The case has a bracket for two silent 90mm case fans that will pass air over the passive heatsink and also supply the rest of the case with fresh air. I would like to use the two CPU fan headers to power these fans but I don't know if they can both be used at the same time.

Of course the two CPU fan headers can be used simultaneously, they are designed for that. But there are other things about those headers to consider:

The CPU_FAN1 header is a four pin, PWM controlled header. The CPU_FAN2 header is a three pin voltage controlled fan header. The CPU_FAN2 header works in conjunction with the CPU_FAN1 header, it does not have its own fan speed configuration.

What kind of fans are the 90mm case fans you have, three pin or four pin? Three pin fans cannot be controlled by the four pin CPU_FAN1 header. Three pin fans connected to four pin PWM headers will run at their full speed constantly.

The H97 Pro4 board also has two four pin Chassis fan headers, which may be PWM type fan headers. There is one three pin Power_Fan header which will run a three pin fan at full speed constantly, which is how this header is meant to work.

Two silent 90mm fans to supply cooling for the CPU cooler and the rest of the PC? Good luck with that, what CPU do you plan on using?

All chassis fans supplied with a PC case are three pin fans. Running them at full speed may be fine if they are quiet enough. But you'll need to check the board's manual to see if the Chassis Fan headers will work with three pin fans, meaning change their speed depending upon the CPU temperature. Some of the ASRock Intel 9 series mother boards have fans speed configuration in the BIOS that will adjust the fan speed of almost every fan header based on the CPU temperature, or other system temperature.
