extreme m-4 pci e question

Hello. i have a new build with a x79 extreme4-m . the cpu cooler is blocking the top pcie slot. i got the graphics card [firepro w7000] in the other x16 slot. it says in the book that it's best to have a single card in the first slot. does it matter?
